I don't quite understand the question Steven, and I'm probably missing the point, but if i strip out a load of divs and a bit of css then all seems fine.

It's possible that the "Amelia" theme I installed yesterday from Bootswatch may have affected things other than colors. It made the forum unreadable, so I reverted it back until I can make sure it plays nice with Wikidot. Did reverting it back help with the layout issues you were having?
From Bootstrap docs:
Easily center a page's contents by wrapping its contents in a .container. Containers set max-width at various media query breakpoints to match our grid system.

.container { margin-left: auto; margin-right: auto; padding-left: 15px; padding-right: 15px; }
Unless you override the default padding, as containers are nested, the left/right padding will keep indenting content.
